Flywheel and possible starter damage

For the last couple weeks, I've noticed a new sound from my 85 900S. When starting, it was either a grinding or perhaps banging noise. Well, I took off the clutch cover yesterday and took a look at the flywheel and about 1/2-2/3 is perfect however the other 1/2-1/3 is obviously wearing. So, I think I found the source of my sound.
Last fall, I replaced the clutch and in the process, removed the flywheel. I have two theories about how this could happen.
1) Is it possible to have the flywheel off-center somehow? I wouldn't think so but I'd guess that'd lead to the type of wear I'm seeing. And if I could, wouldn't the resulting wobble really affect my engine?
2) If I over-torqued one of the bolts and left the opposite one looser, then the flywheel could have a little forward-back wobble and the loose side would show the wear.
Any thoughts on these ideas or practical suggestions on repacing the flywheel next weekend? I'm okay with replacing it but really don't want to have to go in again... I guess I'll get more practice removing my clutch!
Also, I know Jeff & Royce's web site recommends going with a 9000 clutch and as a result a NG 900 flywheel. I've got a standard classic 900 clutch kit installed right now. Is it possible to go to a NG900 flywheel and would I want to?
