I have the same manual, yes it all operates just like you say; but, provided the themostat opens at it's design temp, you will not incounter all the problems you describe, if the themostat doesn't open, you're not going to get rid of the heat anyway.
There are hundreds of thousands of engines out there similar in design, that do not bypass the heater core if the valve is closed, they do just fine. Just another better idea, that really doesn't do anything. Personally I hate the 3-way thermostat and usually do away with the extra valve; on occasion the main fans have not worked and being able to provide cooling with heater core has saved me from being stranded.
