If you drained the reservoir down too much before you refilled, you might have gotten some air trapped in the system. You should feel that as a spongy pedal, but maybe it's insulated through the boost system.

With the car cold, open the hood and look at the fluid reservoir. The level should be well above the "Full" line. Start the car and watch the level. It should drop down to the "Full" line and the pump should stop. If it runs down past the "full" line, either you don't have enough fluid, or the pump is running too long because the high pressure switch is bad. If you have air in the system, the pump will have to work harder to pressurize the system.

I would do a brake flush and bleed IMMEDIATELY. Not only will that clear out the old fluid, it'll eliminate any air. The ABS pump is frightfully expensive, and one of the things that kill it is heat. And the longer it runs, the hotter it gets. All the manuals I've ever seen recommend running the pump only for two minutes at a time, with 10 minute rest in between (brake bleeding procedure). So these long runs are hurting the pump. Without the pump, you will lose brake boost. Very bad.

It's possible that a brake flush/bleed won't fix the problem - but it's definately the first thing to do. If you can't do it yourself, find a shop that can. Last time I paid a shop to do it, it ran me about $50, which I thought was reasonable.
