I had a similar concern after a tranny rebuild earlier this year. The tranny felt terrific, shifted great, and "oh, no!"- a whine in third gear while decelerating.
The explanation I received was: slightly mismatched pitch of the gear surfaces. One side of the teeth was too steep or shallow relative to the idler gear it was meshed with. It should "break in" and quiet down, and should not affect longevity.
This noise has definately gotten quieter over the past 10,000 miles. Time will tell whether or not the lifespan was compromised.
