I don't know if this will help but the RCA cables are simply for the sound signal. The remote lead will tell the amp to turn on, it will draw power from the power cable, then receive sound from the RCA cables (from the headunit) and output that sound signal to whatever you have hooked up to the amp.
Depending on the setup of your amp you might not be able to power both a pair of speakers and a sub from one amp. One set (2 holes) of those rca outputs will most likely be for front speakrs, the second set (2 holes) should be for rear spearkers. The rear output is what you want to use for the subwoofer.
With only 100 watts you might want to "bridge" the amp and power only subwoofer. Other wise you would have to patch the positives and negatives from the two remaining channels (after hooking up speakers to two channels), which would probably be messy, and IMHO still wouldn't yield much power to run the sub. Check the power ratting of the speakers (RMS not peak, if the RMS is less than or equal to what your head unit is putting out I wouldn't bother amping the rear speakers. You could always try it both ways and see what sounds better.
Check out http://www.crutchfield.com for good info from their InfoCenter. Read up on their FAQs and everything will become clear. Also check the wiring diagram link I've included if you're more of a visual learner.
