Reverse brake clunk is ubiquitous. Check out the townsendimports.com site for a partial fix. Basically, you bend the caliper u-pin forward a little bit so that it keeps more tension on the pads. This fix might not completely stop the clunk because the caliper yoke gets sloppy on its sliding surface. Grease on these surfaces can help make the clunk less startling. Good rebuilt calipers will have a metal pad welded on to take up the slop.
Also on the townsend site is a reverse gear fix, where you flip the arm around so that the gears makes better contact. This can be done without pulling the trans.
