I had it happen the first time I converted an auto to a 5 speed because I didn't know the pickup tubes were different. Having done a timing chain with engine-out, I can appreciate the difficulty of reseating the tube when installing the timing cover. I can't imagine doing it in the car. If I were you, I'd pull the engine to do it and consider dropping the gearbox off. It will be even harder than before with the head on and you will compromise the sealing between the head and cover. I think it will take less time, be a lot less aggravating, have a higher assurance of success and allow a few other engine-out tasks to be tended to as needed (alternator bushings, etc).
I had to yank the engine to fix my foul-up but I know I could fix yours faster by pulling the engine. I'm sure someone else will disagree though.
