Would ck fuel pressure, just to rule out something squirrelly. There was a TSBish wrt to excessive fuel line pressure: presumably the new ck valve took care of that. But appears to be only significant thing you haven't done
Suggest disconnecting AMM harness, and perform voltage-drop test (in Bentley) on AMM harness socket #1 to ground 201. Disconnect ECU harness - follow safety precautions - and V-drop AMM harness to ECU harness sockets (3 wires), and last to system relay socket 87B.
Ck that the TPS signal/NTC reisistance values that you are getting at the TPS & NTC, respectfully, are being duplicated at the ECU harness sockets [in Bentley (and/or V-drop the circuits)]
Ck/clean all major grounds, as you are doing
Even tho most parts new, may have to (re)test anyway.
And - just asking - this is black and not blue smoke... in another thread you have an A/F meter and/or O2 sensor is clearly reading rich...?
Black start-up smoke same regardless engine cold or hot?
Correlation?/coincidence? w/vac advance unit is puzzling
