You sure it's from a Saab? Do the bolt holes on the exhaust manifold line up? You may have purchased a turbo from a 9000, not a 900. If you post the part number (7 digits) I'll look it up for you. Also post any numbers cast into the side of the turbo.
Assuming you do have a 9000 turbo, then I believe you can still use it. What you'll need to do is "clock" the turbo, that is, as you suggested, re-orient the inlet and outlet to fit the c900 application. I have not done this before but you might be able to find some info on it via Google. IIRC, you loosen some bolts, shift the compressor position, and tighten.
There is a possible second issue at hand: I believe the 9000 turbo you (may have) purchased is water-cooled. You can either obtain the associated plumbing from an 88+ c900 or, I have read, block off the coolant passages and just use it as an oil-cooled unit, like your existing turbo. If you are so inclined, you'll need the plumbing from the block and you'll need a new, lower radiator hose, which has a small tube to accommodate the plumbing. May not be worth the extra work...
