If it keeps clicking with the brake pedal pressed down, I'd start to suspect a dodgy APC controller. It should stop clicking with the brakes on. That doesn't rule out there being any other faults in the APC system that might kick the APC logic down to base boost.
Check to be sure that the brake lights go on when the pedal is pressed, to rule out a break in the brake light circuit (assuming the APC controller is stock.)
If the APC controller or wiring harness has been modified to ignore the APC shutoff when it gets the brake light signal, then disregard this and go to the FAQ for diagnosing basic boost problems.
