Base boost, no cruise after MC repair - related?

I replaced the brake and clutch MC successfully (thanks everyone for the help with bleeding), but now have no cruise control and just base boost on my 88 SPG. Now, I figure there is a delete switch for the cruise triggered by the clutch pedal, which was changed out during my repairs, so I assume there is some way to adjust or fix that. But the base boost problem doesn't make sense.
I had to pull the turbo piping to get to the slave cylinder bleeder nipple, but pretty sure that went back together OK. However, in the process the AMM harness was pulled and the car was started without it, which caused the CHECK ENGINE light to come on. After I reattached the plug, the light went away, but could that have affected the circuitry logic such that it put me in base boost as a precaution? Is there an easy way to check or address it (like disconnecting the battery to reset the circuitry)?
