After correcting the pilot bearing migration problem, and replacing the clutch cover -- it was so warped that it was contacting the flywheel -- there is still a noise when in nuetral, but it goes away when depressing the clutch. It is not a horrible noise, but I don't think it should be audible when the engine is idling. Everything in the clutch system is new. The car operates well, and has very good shifting and no driveability problems. One answer I got was to turn up the radio.

By the way, thanks for the help and encouragement -- if I have to take it apart again, I will, but it is not my favorite thing to spend time on.
