There was some controversy about this a while back, but mine, which appear to be original on my '90 with 91,000 miles both had the flanges facing the firewall. The alternator was twisted to the side with unequal tension on the belts.
Looking at my manuals for water cooled VWs with Bosch alternators, I see in photographs that the flanges are supposed to point inward as you described, and this is also logical. Mine is sitting apart in the garage at this moment, but I hear that squeazing the alternator between the facing flanges can be a bit difficult.
Anyway, I believe that you have the correct orientation on the bracket.
