The insulation under the rug is surely soaked if your pulling water through the rug, so you'll want to pull up the rugs and remove the liner to dry thoroughly. Would suggest doing the same in the front as well, while your at it. Vacuum may not be pulling water in the front, but it could be there, but migrating and pooling in back. Then, leave the liner and, if feasible, the rug out for a while until you can find the source(s). Window seals, weather strip, rust holes, windshield seals, a/c evaporator drain, sunroof drains and more all possible culprits. Then, when you think you've addressed the problem, leave them out until you're sure you've exposed it to real life driving (rain, extended a/c running, car wash, etc.) and it still doesn't leak.
JC Whitney has replacement insulation, if the rubber is trashed on yours.
