Assuming you haven't messed with the actual knock sensor, I'd be surprised if it's actual knock. Those things are pretty sensitive, and a factory red box is not very aggressive in terms of tuning. It'd be pretty good about backing off boost if it heard knock.
I would be sure the solenoid is working properly, and your wastegate is properly set. At that point, you can be fairly certain the APC system is doing its job, and the noise probably isn't knock. Remember, you can always do the "pin 19 LED" and have a visual indication of what the knock sensor is doing...
