A few years ago the 5spd in my '88 900S failed. I bought a rebuilt unit from Andrew's of Princeton, added redline oil after break-in period, and then after a summer of 150 mile commutes, sold the car. As memory serves, I occasionally complained on the board that the Andrew's rebuilt seemed notchy.
While replacing the transmission I did a bunch of "while I've got everyting apart" repairs. The one repair I shouldn't have had done was having the flywheel resurfaced. The thinner flywheel made the clutch slave's region of transit a lttle too short, and that was the source of my notchy shifting.
The people at Andrews were very nice when I called after install and talked about the notchy shifting - I would happly buy a rebuilt transmission from them again!
