Remember, there are two switches on the brake pedal - one for the cruise control, and one for the brakes.
I've never messed with cutting the wire, but I'm not sure that would necessarily disable the brake-induced base boost. That wire is normally tied to ground through the resistance of the brake light bulbs; it only goes to 12 volts when the pedal applies 12 volts to the bulbs. Internally to the APC box, that wire is going to be tied to either 12 volts or ground through a resistor, so it doesn't just float. If it's tied to 12 volts through a resistor, and someone has already cut that wire, you'll read 12 volts. If you are sure you've got the APC brake wire (white), then you should at least ground it so it doesn't float up to 12 volts.
There are many, many reasons for base boost. The brake lights are only one.
