I was having the same problem and although this post is almost two years old I wanted to pass on what I found for others that might have this problem. I have to thank my dad for explaining to me the best way to do this.
Use a bar to press down the top of the tie-rod end into the spindle. While applying downward pressure on the bar, use an impact wrench to drive the nut onto the tie-rod end shaft until the shaft seats itself. After the tie-rod end is seated, use a torque wrench to tighten the nut to the required torque.
After two days of trying to figure this out, this solution took me 10 minutes.
