When you had the top replaced, did you also have the rear window canvas replaced? They're separate items, and many people skip replacing that canvas/window assembly.
In any event, that canvas eventually tears at the bottom corners of the window. It's hidden from sight as well as the canvas is doubled there, so you need to pull it back to find the tears. These tears allow water to drip into the trunk, the area where the top folds into behind the rear seat, and the rear floor pans.
You will have to remove all carpeting and underneath pads in order for the pads to dry out. If not, they'll eventually rot the floor pans and make the interior musty smelling.
To fix the tear, you can either replace that canvas/window assembly, or use duct tape and/or canvas repair to seal it.
I would also advise gluing down the top of that canvas to the rear window. Saab semed to have forgotten to glue that panel down on late-model 'verts ('92+). I used Shoe Goo over 2 years ago, and it's still holding. This keeps water from dripping down there.
