Look at routing of main heater hoses...

one comes from the water pump (directly under it towards the firewall), and the other snakes around the alternator and towards the intake manifold. These are the two coolant "ports" you want to connect to the two outlets of the heater core. Doesn't matter which one goes on top or bottom of the heater core ports. Orientation just directs which way the coolant will flow into the heater core (top to bottom, or bottom to top).
As was stated before, get heater hoses for a '91 or older, remove the myriad of hoses and junk bypass valve you have now coming from those two ports I described above and throw them all away (or save for future uses...you never know). Then attach the new hoses directly from the coolant ports to the heater core outlets. The hoses are pre-formed, so you'll be able to tell which one goes where.
Don't crank too hard on the clamps on the heater core outlets. They're plastic and will crack.
