Engine swap issues aside, my immediate feeling is that this is the classic symptom of a vacuum leak. I had exactly this problem earlier this summer. Stalling off throttle that happened more frequently with the AC on. Everything looked OK and the hooter valve was good. Couldn't figure it out. Eventually tracked it down to one of the vacuum lines attached to the throttle body- a sneaky long slit along the "seam" that was hard to see.
