The 9000 is a 'newer' design. The basic 900 design is from 1980, the 9000 from '85-86. And the 9000 underwent a minor redesign in '93.
The major differences are room and handling. The 9000 is a much, much bigger car. Not as much on the outside, but the 9000 is huge inside. You'll notice a big difference in across-the-shoulder room in the 9000. The hatch is also wider, and can hold a lot more.
The 9000 tends to have less body than a 900 in the stock configurations. That said, the 900 feels a bit more tossable; the 9000 more controlled, flatter.
The 9000 produces more power- a CSE will get you 200 to 225 Hp depending on configuration; a SPG 900 is good for, I think, 175. Of course, the 9000 is heavier. If you like automatics, the 9000 autobox is four speeds, compared to 3 for the 900.
In some ways the 9000 is easier to work on; harder for some other items. I prefer working on the 9000 for regular maintenance because the belts are actually accessible. Alternators, not so much - everything is a trade-off. Big difference is the 9000 is transverse engine, 900 is inline.
Bottom line - my opinion - the 9000 is bigger, holds more, and is more comfortable than the 900. Not quite as tossable, but I suspect the 9000 in the right configuration is a bit faster.
