Is the 1990 a turbo as well? If not, then I would just put that motor in with the gearbox. Take the turbo manifold off the 1989 and make a low pressure turbo setup. It would run like a scared cat, you would get the benefit of the higher compression, therefore, more efficient engine, and still have base boost charge pressure to make it rock.
So, now that I have completely confused the situation......to answer your question, I would do all the maintenance you could on the firewall side of the engine while it is out. If you have tons of miles, then chain rails are cheap and easy to do out of the car. Steering rack comes to mind too.....don't get me started or you will have a new car...
