Sounds like you've got a clogged drain alright. If you open the sunroof, you can see the openings in the channel for the water to escape. If you have a 3DHB, the drain lines run along the roofline and exit at the rear quarter vents. Some people have had success blowing them out with compressed air. You can also get a large soda bottle, drill a hole in the cap and fit a length of 1/4" vinyl hose to it. Make sure the hose is through the cap very snugly. Fill the bottle with water, put the end of the vinyl tube in the drain hole and squeeze the bottle to blast it out. Alternatively, If you're creative you can figure out a way to connect a 1/4" tube to a garden hose sprayer and really give it a good blast.
One other thing to consider, if you parked your car on a steep incline during a heavy rain, it could just be that your drains were not in the right place to accommodate that much water. You may not have a clog at all.
Get to it before your under-carpet matting gets too wet or you'll be pulling the interior to get things dried out. Once those mats get wet, they are difficult to dry and will rust the floor in no time. Some people actually refer to the under-carpet mats as "floor rusters" for that reason.
