As you found out, the inner driver support bearing/differential bearing cups only go on the trans one way.
You should be able to Heli-Coil the bad threads, maybe all of them. Take the bolt to a good auto parts shop, they'll match up the bolt to the right Heli-Coil kit (it should be 8x1.25 or 8x1.5, but like I said, bring the bolt to match it up correctly, and don't rely on my memory...)
If you are unfamiliar, Heli-Coils are replacement stainless threads. You drill out the old threads with the drill bit they provide (usually, as they can be very oddball sizes, not likely to be in every mechanic's toolchest), then, tap the hole with the tap they provide (these are NOT normal taps, in that they are a larger diameter for the thread pitch). Next, you run the stainless insert in using the tool they provide in the kit, and finally, break off the tang that you drove the coil in with.
It sounds like you have the engine and trans out of the car, so this should be easy. From what I recall, most, if not all, of the driver bearing cup bolts go straight through the case. All you need to do is remove the rear cover and differential (make sure you keep the shim packs together!). Put a rag in the passage to the front part of the case, and you can easily clean out the chips and metal shavings.
Whenever I swapped inner drivers, I always pulled the driver out of the bearing and bearing cup, and swapped it into the bearing cup that came from the trans the driver is going into. This is because the bearing cup and shim pack determine how the ring and pinion gears mesh.
