I can't imagine any benefit from running ATF briefly through a manual transmission. Some guys (and I've done this myself) will put ATF in an old engine and run it a little on the premise that the thin, warm ATF will scrub accumulated gunk and (maybe) varnish from the oil galleys, bearing journals, lifters, etc, and allow better oil flow once the ATF is replaced with proper motor oil. I've known that technique to quiet noisey lifters so it probably is a reasonable thing to do on neglected engines but it's important that you not rev or load the engine while the ATF is in there because it won't lubricate an engine (especially one with worn clearances) like motor oil will. I suppose that the operative consideration is that engines suffer from the residuals of combustion while transmissions don't (we always hope).
