Take all the covers off, examine all visible gears, while turning the hubs. the teeth should be sharp. Inspect the reverse drivetrain. Select gears, move the selector back and forth, and inspect for play at the forks. Turn the hubs, and inspect for smoothness..
While it is not fool-proof, you might get an idea of anything that is obvious.
If it is a rush job, and you are doing the swap yourself, you may want to take a chance and drop it in. However, if it is a car that you are planning to keep, it may be best to simply replace the pinion bearings(which is what tends to go, and screw up other things. While you are there, change the selector seal.
I had a car that was inoperative for over a (simply lazy and unorganized) year and a half. A few months ago, I drove out to a salvage yard, took the the differential cover off of a 5speed, witnessed beauty in the differential/ gears, while clear oil seeped out. I examined the interior floor, and witnessed no chunks,etc.. The selector operated crisply as well-not mushy with play (possibly meaning worn forks, or sometimes a worn detent spring)
Even though, I have rebuilt these units before, and know about the pinion bearings, I dropped it in anyway-yes lazy , plus limited time.
