For kind of obvious reasons red wires are not used by the factory in ground situations, black's the usual color. But what you describe sounds like a homemade replacement for or supplement to the alternator ground wire.
You NEED a ground wire. So reinstall it, to another bolt if it will reach, or reinstall a bolt in the hole where it was, to ground the alternator body.
