I've hard success re-gluing the window a couple of times using 3M weatherstripping glue (it works like contact cement and is black). Put up the top but don't let it close all the way or latch it - I've inserted a5 gallon bucket between the top and windshield so that it is at rest and stable but still quite slack. Do the glue job and join the pieces, then let it completely dry for a half hour or so just to be sure the gle is completely set up. In cold weather, you might want to keep it warm with a hair dryer.
As far as the plastic boot goes, I rarely use it. Pretty much only put it on for my daughters homecoming parade that I usually drive in. You need to close the latches to make it fit right (you're supposed to do that every time, but I basically never do. I just found a soft boot on FleaBay and will be selling the hard boot as soon as I find the snaps to fit my new soft boot onto the car.
