Once I fixed a hatchback seal on a nasty rusty beater car with roofing tar. Surprisingly, it worked! Fingers crossed it doesn't heat up and leak out onto the carpet (or worse, something clean that my girlfriend owns) in the summer sun!
Are you talking about the small window in a five-door car? If so, I have known this spot to be quite problematic. Or is it in the door of a four-door? If so, maybe do a quick-fix to stem the leak and start looking for a new door!
First step in doing it right is to fix rust, and then to get a new rubber seal and put some liquid butyl in there (like the stuff windshield shops use). But if you're going for a quick-fix over rust, roofing tar is much better for seeping into those nooks and crannies. Plus it's hydrophobic, so it might actually kill the rust or at least slow it down, like oil/grease only thicker.
