As far as I know, only the 92-94 convertibles were wired from the factory to have the remote lock and unlock the doors. Even on the 91 verts, the remote only functioned to arm the alarm only - no door locking. So I could be wrong, but I'm thinking that if yours is an 89, then someone must have rigged it to work with the 92-94 burglar alarm/locking system if it is all controlled by the remote. So if you have not already done so, check the Bentley manual wiring diagram listed as Burglar Alarm 92-94 convertible on page 371 something.
If you arm the alarm with the remote, you have to disarm it with the remote as well to unlock it. If you use just the key to lock it, it will not arm the alarm and you will have no problem unlocking and starting it with just the key. However, if you arm and lock with the remote and then unlock with the key, the alarm stays armed and you will not be able to start the car. HOWEVER, there is an override button (square button, reachable while sitting in the drivers seat) under the front side if the passenger seat that will disarm the alarm and should allow you to start the car. Hold that down for like 10 seconds and then turn the ignition key. If the alarm really is your problem then she should start right up.
