Appears from the EPC image page that the U shaped bracket is absent from the manual shift cover plate.
I did the same thing as you did on a shifter housing -- used an automatic body and adapted the guts for a manual shift conversion.
The top part is just a plate to keep the mechanism more secure. You could bolt any metallic cover to prevent entry. It has odd fasteners that make them hard to remover other than from below.
Watch out for the clocking of the gear teeth in the reverse lockout -- you can index it off by a tooth and then the mechanism isn't going to operate properly.
