dumb exhaust stud question

Getting ready to re-install my exhaust manifold, and bought new studs...which way to they go in?!?! They have a short threaded portion on one end, and a long threaded portion on the other, with a non threaded portion in the middle.
I take it, the long threaded part may go in the cylinder head first, but they bottom out before all the threads are consumed...is that okay? After the studs are in there, I guess I'm good to put the gasket on, then the manifold, then add the washers and bolts, then tighten everything down. How much torque do the bolts need. Is this the correct procedure? None of it specified in the Bentley manual
