An approach I've seen used elsewhere is to pack the area with grease before tapping - that will catch most of the shavings. Then, use a shop vac to get everything out.
However, yeah, given how easy it is to pull the manifold there isn't really a reason not to. You can cheaply turn that activity into an opportunity to change your coolant, upper radiator hose, thermostat outlet elbow, and maybe rebuild your injectors. Another $50 so, but at least makes the effort of pulling the manifold that much more worthwhile. ;)
If you go the route of replacing the intake manfold with a later one, just be aware you'll also need the matching throttle body, a new AIC hose, and possibly a little rethink on the vacuum hose routing. Still, not a big deal - it's typically the approach I use.
*However*, given that Saab no longer makes those stupid rubber grommets and the aftermarket ones don't last, I'm seriously thinking about having someone weld up all the holes in the intake manifold and then tapping for screw-in fittings that will never fail. Dumping those rubber grommets would be awesome. ;)
