Auto Trans Problem - Advice Needed.

I have a 1990 900TC with the wonderful automatic transmission. When I bought the car it was in very poor tune, boost only went into the first part of the yellow etc. At the time the trans shifted very smoothly. Now that I have fixed everything and now have boost up to and just into the red, I am having problems with the trans under hard acceleration. It seems to have a strange banging noise shifting from 2nd to 3rd. It may be occuring between 1st and 2nd as well but it is difficult to tell. If I take it easy with the gas it shifts fine, however, if I put my foot into it the banging occurs. The problem does not occur when locked in 1st 2nd or 3rd, only when in D.

Any advice on further testing etc to determine if this thing is shot? If it is how much should a rebuild cost. My mechanic has already told me that he does not want to do the rebuild but will do the re and re for about $600 CDN (12 hours labour) is this reasonable? Is there anything else that I can do with the trans in the car to make this go away:
