Low voltage can cause weird issues, but so can a bad ground. Since you didn't have the problem before, and you didn't touch the ground wires, I'd suspect either the battery itself as the cause, or perhaps you bumped something while installing the new stereo. I consider the latter unlikely, but since you did mention the ACC, which is near the stereo.. though the ACC harness is extremely secure.
I am assuming your battery to distribution box cable was tightened down sufficiently. Also, it never hurts to clean all the terminals of the box itself, as well as the ring terminals that connect to it. Another good idea is to get behind the battery to the second (or first, depending upon your point of view) main ground point, and clean ALL the ring terminals that meet there, both sides. Doesn't take long, and it's free.
