Rear main seal replacement & pilot bearing question

While replacing (among other things) the rear main seal in my 88 9KT yesterday, I tapped it in a bit farther than it's probably supposed to go. About an eighth of an inch or so beyond flush. I spoke with a few non-Saab mechanics and they could not see this being a problem. It would be reassuring to get a few opinions from some of you that have experience with the rear main seal on a Saab 9000.
Also, looking at the flywheel, I see that it has a bushing rather than a bearing in the center. When I ordered the parts for my clutch replacement they sent me a new bearing. Dimensionally, the bearing is exactly the same size as the original bushing. A mechanic friend said that it would be better, since they are the same size, to go ahead and use the bearing. Was this a good idea?
Finally, looking at the input shaft, there doesn't appear to be a step or anything at the end that would go into the pilot bearing. Is this right?
