Like Ari said, as far as coolant/head issues go (and in many other ways), the 9000 engine is almost identical to the c900.
Don't know what your options are, but it really sounds like you need to find another shop. It's almost impossible that you could drive the car for 40 miles w/no water pump and not suffer head damage. And when heads leak coolant, 90% of the time they leak internally, not externally.
BTW, although all the books say if coolant is leaking into the cylinders you'll see white smoke/steam out the exhaust, in my experience this is not always the case. Depending on weather conditions, and how fast it's leaking, you may not see anything.
One simple check that can sometimes help is to pull the plugs, and shine a light down the hole and look at the tops of the pistons. Except in a new engine, the tops of the pistons will usually have a little brown or black carbon on them. If one looks unusually clean, chances are coolant is leaking into that cylinder.
Let me quickly throw out one more theory. It's possible that if it overheated, the high temperature stressed the heater core enough to make it begin leaking (if you read this BBS, you'll see that 9000 heater cores leak very frequently). Have you noticed any coolant smell in the car? If so, perhaps the heater core is the culprit.
