Since your headlight relay is new, my guess is that you have the common problem of bad solder joints in the Lamp Control Module, an orange box that mounts next to the red headlamp relay near the engine. Problems with this module can lead to all sorts of wierd operating characteristics for the headlights. My car had "cold solder joints" between the mounting base and the circuit board - this should be apparent to the naked eye or can be measured on a multimeter. Search the archives, much has been written on this.
To repair, you have to pry off the cover, clean and resolder the joints. It's easy if you have any soldering skill, if not, find someone who does. Oherwise, it's a pricey replacement part.
