cat-back question

I've been seeing a lot of people recommending 3" cat-back exhaust systems.
Could someone explain to me how increasing the possible flow to the cat helps performance if flow from the cat to the tail pipe is still stock? It seems like you could only get as much airflow as the most restricted part.
I must be missing something here. Can somebody set me straight?
Another thing, I have a 1995 9000 Aero, and the previous owner told me he had the middle exhaust replaced with a straight pipe. Does this affect my options at all when it comes to which exhaust upgrade I might want?
Thanks,
Nick
