The most likely problem with the lights is a bad ground. When you press the brake pedal, the current should flow through the switch, through the brake lights, and to ground. If the ground wire is bad (or just a bad connection, the current will still find a way. Since the rear brake lights share the grounds with the directional signals, the current will flow UP through the directional signal bulbs and out through some other convienent relay coil or contact.
The first place I would start is to check the bulbs. Have any bulbs been changed recently? Putting the wrong bulb type (single filament versus dual, for example) can mess things up.
Next is the ground wires for the rear lamp assemblies. Find the black wires that tie to ground. Remove the bolt holding it down, and clean the contacts with some fine sandpaper or Scotchbrite. Bolt back down firmly. Make sure the contacts on the circuit board holding the bulbs are good.
The next place is the ground for the high-mounted stop light/rear filament monitor. That should be below the left rear seat.
