Your current Clarion stereo uses the radio/tape player as its main control center and the CD/Equalizer as a sort of bypass loop through it. The front speakers are powered by the headunit while the rears are powered by an outboard amplifier located under the right front seat (input for the amp is a low-level signal from the radio to the amp).
What some people do when replacing the original system with a replacement is to get an adapter harness from Crutchfield - I don't know the cost. The other alternative is to do what you said, splice the proper wires. If you have a wiring digram it should be simple, if not you will need to find the two pairs of wires for the front speakers, the always-on power, the switched power, the ground, the antenna lead, the antenna power line, and the two pairs of wires leading to the rear amp - unfortunately, these are part of the multi-pronged plug, not broken out into two RCA plugs like most aftermarket car stereos. There may also be a line for illumination/dimming controlled with the instrument panel. Not easy, but depending on your electronics savvy, not rocket science. See the link for a circuit diagram for a '93, should be the same.
