The price is reasonable - two axles for $360 works out to $180 an axle. I just paid $180 to have a boot only replaced. I can understand only wanting to replace the axle - if you just do the boot, and the CV joint fails in a week, it could get nasty, business-wise. However, I would think that you could write on the receipt that the warranty is for the boot only, not the CV joint, and save a few bucks.
Are both outer boots bad? Is that why you're having two axles done? I would think that if only one boot is bad, you need only change one boot/axle.
How bad is the boot? Is it ripped and ragged, and the grease is gone? If so, then I'd suspect the CV joint needs replacement, and the axle approach is a good one. If there is a minor cut in the boot and you see some signs of grease leakage, then the boot/joint isn't about to fail tomorrow. Unless you're piling the miles on, you've got a few hundred miles, assuming the tear doesn't get bigger.
I would look for another shop, if you determine it's not an emergency (torn/flapping boot). These folks don't seem to want to do the work you want them to. Take a hint, and don't force it. Find another shop.
