I jack the front of the car up by the front/central jacking point and place jack stands on the front/side jacking points. You may need a fairly high lift jack for this (I think mine goes to ~24" and it works fine), and also be aware that the front of the car will settle down a few inches once you release the jack. Make sure that you have enough room to pull the transmission out from under the car. My MT was a little tight sliding out when I pulled it out resting on a creeper. It's also very heavy, I imagine the AT even more so, so be careful.
I have also seen people jack from the front/side points and then use pieces of plywood between the jack stand and the floor boards to diffuse the weight of the jack stand. I don't know if this is a good idea, but the stands didn't punch through the floor or anything.
