Didn't specify what cars he was talking about. First of all, he didn't specify what models he's talking about. He didn't say whether he means an OG9-3 or a 9-3SS tranny. He didn't say what year 9k either.
In the case of an auto, both 9-3's use an electronically controlled tranny (AW, at least on the OG9-3, not sure if the SS is a GM unit). I even think that the OG9-3 changed trannies at some point. The 9000 uses a completely hydraulically controlled ZF unit. Not only would the tranny not bolt up, theres no way that a 9000 ECU can control the tranny. Theres no tranny ECU on the 9k, so serious wiring work and computer programming would be needed. Probably with something custom.
Now if it were a manual, the transmission is also not going to bolt up. As David said, I don't know if the (possibly) 19 year old 9k hydraulics can operate a transmission designed for a car thats (possibly) a year old. And the project definitely could not be done without modification. There was a 6-speed manual in the SS, and a 5-speed. The older 9ks used slightly different trannies than the newer ones. The electronics of the 9-3 trannies are different than those in the 9000.
The poster asked if the if the two used the same trannies. I gave the simple answer that no, they didn't. Theres a lot of variables in the equation without him giving the specifics, so I can't say exactly what. And like you said, with enough money (lots!) or time (really lots!!), I'm sure you eventually could get the project to work. But it would require incredibly serious work to do. Especially if its an auto, which would require not only mechanical work, but computer work as well.
