If the motor is pulling excess current, all that current flows through the speed controller. Specifically, the transistor will overheat and die.
You can't count on the fuse to protect the transistor. The fuse is specifically there to keep the wire from buring up. It is sized for the wire, not the transistor.
In fact, you can find yourself going through fan controllers, because the fan seems to be working fine, but is just pulling too much current.
