The factory roof racks that are made by Thule don't rest on the roof. Instead, they have pins that go into some holes that are hidden by the door gasketing. There are two holes on each side, front and rear.

There are other Thule racks with brackets that are designed to fit Saabs and those are the ones that rest on the roof. Sounds like you have those. Sure inner tube would probably work. You might be able to find some thicker rubber at a hardware or auto parts store, maybe gasketing material. It's more durable than inner tubing.

FWIW, the advantage to the factory racks is that you can put them on the car in about 2 minutes flat. But the aftermarket version can use longer bars, which has it's advantages at times.
