you could try running the sunroof back and looking at the flat areas of the metal frame in which it runs. If you get rust here, water can come in and settle on the upper surface of the headlining, and from then on it can run more or less anywhere.
Another thing you could do is replace the flexible seal round the sunroof. It's in two parts, somewhat expensive, and you can replace them without removing the sunroof. I don't think they ever really "seal" the roof but you might get less water in so the drains have an easier time.
