I have not experienced the exact problem you describe, however I will give you a couple of tips for 9000 4-speed automatics in general:
1)Always keep the lever in the "3" position unless you are cruising above 55 mph on the highway for a significant distance. Aside from the obnoxious harshness of the 3-4 and 4-3 shifts, it is the wear from those shifts that brings these gearboxes to their well-known premature failure.
2)Change the tranny fluid every 2nd time you change the oil - this replenishes the additives in the fluid. Note that when you drain the trans you only get out about 4 of the 9 quarts, so you have to change it 3 or 4 times to get rid of 90% of the old fluid. In my car (95 9000 CSE) I noticed that the shifts got noticeably smoother after I changed the fluid a couple of times.
With regard to your specific problem, it is certainly possible that you got a 3-4-3-4 shift, and if the car was jerking enough to cause your foot to back on and off the gas you could have gotten additional shifts. Also, it is normal for the APC to back off the boost due to detecting knock, and I have seen the boost hunt up and down quite a bit when using 87 Octane gas, but this is usually not very noticeable in the seat of the pants. Certainly worth trying a different DI Cassette, 93 Octane gas, and keeping the trans in 3rd gear.
