The 9000 LPT engine is the same exact engine as the Aero and CSE engine. The only difference is the fact that LPT CS's don't have BPC and have slightly different ECUs. The LPT engine is not a NA engine, it's a turbo engine.
The LPT conversion is probably the most common mod done on this car (and always is the bridge to other mods), and involves only adding a BPC and a CSE or Aero ECU. I've done it, and tons of other people I know have done it. It's well documented on this and the Performance BB.
I think you're thinking of the C900 LPT mod, which involves adding a light pressure turbo setup to a NA engine. With that setup, yes, you would be risking bad stuff if you converted an LPT mod to FPT. That could hold true for older 9000s too, but I'm not familiar with the oldies. From '95-'97 the 9000 CS was LPT, and that's where the FPT mod is applicable.
